It's pretty much final now that we're going to be retconning all the TTTE elements out of 3WSR soon, so here's my vision of how to pull that off:
The arc starts with Lightbender's squad (Lightbender, Kendarboo, Sol, and French Woman In Green) recruiting Rodney The Intern and the other neutral members of VEC. With their help and the use of that remote from the original arc, they successfully attack VEC, nearly destroying them. They also steal Thomas and River Tid, the two engines that VEC stole earlier. They take them to the one place our heroes can't follow- the newly built GOD moon base. (Yes, the ridiculousness of the concept will be lampshaded. A lot.)
Meanwhile, Man In Bright Turquoise is still investigating those dimensional rifts Frank introduced. He soon realizes what it causing them- Lightbender has been using the remote from the original arc to recruit characters from TV and movies, straining both the universe and fair use policy. He alerts the colorfolk, who decide to set off to the moon to stop Lightbender. But wait! In the space arc, it was mentioned that the colorfolk's powers are delayed if they're too far from the prism, since magic only travels at lightspeed. A four-second delay on all their spells would be bad. But Man In Gold has found a loophole- if they could just find Unicorn, the Colorfolk Engine, it can do a technobabble and make it possible for them to use their powers.
Where is Unicorn? That's another thing I set up during the space arc: Norrambus, the evil mad scientist version of Sir Robert Norramby, has her at Ulfstead Castle. So the colorfolk go there, and Norrambus is there with French Woman In White and his creations. He agrees to help them, and takes apart his other creations to turn Ulflstead Castle into a spaceship, powered by stupid ideas and jumping sharks. They set off to the moon with unicorn to stop Lightbender.
Meanwhile, on the moon, Lightbender pressed a mysterious button on the remote, and it fused with him somehow, causing him to go mad. He kills most of the GOD personnel and begins summoning all kinds of stuff, making reality break down even more.
The only surviving GOD member on the moon base is Thomas Gold, resolving another Chekov's Gun by using a spell to get his artifact out of Thomas. The end result is a badly injured Thomas, so Thomas Gold saves Thomas The Tank Engine by turning to his Gold Thomas Form and having Kendarboo using the parts from him to fix Thomas. It works, but it leaves Thomas Gold gravely injured, so Kendarboo puts him in an escape pod and sends him back to the GOD base and away from the plot.
The heroes arrive, and French Woman In White fights French Woman In Green, mortally wounding each other and resolving that stupid subplot. The others find Thomas, River Tid, and Kendarboo, and they make a final stand against Lightbender. In the end, Sol is able to defeat Lightbender by sacrificing himself to fly them into the sun, because Sol is a total Mary Sue. But that doesn't fix the problem with reality, and they realize the only way to fix reality is to stop violating copyright law. So Bright Turquoise comes up with a plan- swap Sodor and the TTTE elements with those from an alternate timeline, splitting them into two universes. There's some tearful goodbyes, Norrambus reforms into Norramby, and the TTTE characters are transported into Universe 3WSR-A (Until the 5th anniversary spectacular, because come on).
What happens to the main universe? Simple. Sodor is replaced by Magykka, an island sort of like Sodor but sort of not, with towns like Ebfast and Phyphyxlstyx instead of Tidmouth and Glennock. Everything proceeds as before, but with fewer pointless hanging plot threads and and with any references to the past changed to all but the fourth-wall aware.
This obviously is just an idea. I still need to work in the Conductors, the LRM, the Tugs, and the Numbered Diesels, and possibly reveal how James knows magic, not to mention resolve the Hessenhessen plotline in a hilariously anticlimactic way. But that's why I'm posting this, because I want everyone to have a chance to contribute, and because some of this is quite frankly stupid. So post your ideas below!
